I am seeing the same behavior as Clinton - all Closed tickets show in
the new backlog, but by default do not show in the old backlog, and I
have no way not to show them in the new backlog. I don't know what
version of Agilo open source I'm running, but the About Trac page says
I'm running Agilo Pro 1.2.1 (I am not a pro subscriber though).

Actually this algorithm for the old and the new backlog is the same so
it's very unlikely that you see different tickets in the new backlog and
the old backlog.

Can you please post your [agilo-backlogs] section from trac.ini?
Please check if the button 'hide closed tickets' is checked in the old
backlog.
