I'm not sure if I can give you concrete steps to fix your installation but I have a few tips for you:
1. The basic idea of multiple Trac versions is not to install anything
   in the system-wide directories. Instead, use PYTHONPATH +
   'easy_install --install-dir' or virtualenv to separate Agilo + Trac
   0.12.
2. I'd recommend, you clean your /usr/lib/python2.4/site-packages/ from
   all Trac+Agilo related eggs. Afterwards, install these separately
   again. As all your data is kept, this should not take long.
3. Check your trac.ini for paths pointing to the old system wide
   directory. Check your webserver configuration as well.
