Yes. When such an attempt is underway, it's not uncommon for the nomic on the receiving end to try to quickly pass a rule barring players of the other from joining. Sometimes that even works.
Agora has never been invaded that I'm aware of, but is still a little paranoid about it and has more robust mechanisms for trying to stop such things in a hurry. Gerontocracy is the current preference; restricting voting on many proposals to a subset of players designated as Senators is another one that was around for an extended period, and I'm sure people who actually play this specific game a bunch can tell you others that have been used.
