I'm not really sure if this arrangement will work or makes any sense. Certainly you can start up another server from a separate screen and directory and use the -port switch to set the UDP port number packets will come in/go out on. I don't know that you can share the same id1 directory for AGRIP and this other mod, not least because this other mod probably doesn't yet have AGRIP code merged into it and is therefore probably not useful to you.
