Hey,
Its a good idea to press enter on the mod file, and not unzip, so 
strange things can't happen.
If you unzip it anyways, you can copy every file to the previous 
mod's directory, overwriting everything.
About the config files, if you have anything personal, i recommend 
you to make a personal config file, and put a line in autoexec.cfg or 
mod.cfg, so your settings won't be lost when you upgrade to a new 
version of the mod. That magic line is:
exec configname.cfg, where configname is the name of your 
configuration file.
It also saves your every key bindings, etc, and you don't need to 
compare what is new in the new mod.cfg and what is your own, etc.
