I have something like this in my UNCERT package (http://www.uncert.com).
In my kriging package I allow you to break the grid up into multiple
zones, each of which can be kriged independently or with a "soft"
boundary. The idea was basically to allow different parts of the model
grid to be controlled by different semivariogram models. I discuss
this in the zonal kriging section of my Ph.D. dissertation:

What this does not deal with directly would be a fault running partially
across the area of interest (e.g. the offset grows from 0 to some
larger value across the site). Here you might just want to disregard
samples that do not have the intervening fault between them (the offset
is unaccounted for and tends to invalidate the statistics).
Words of warning. I have been on a bit of a hiatus for the last
few years and UNCERT hasn't been worked with much in that period. I
am starting to revive it because of my own needs. It also is not
integrated with ESRI or any other commercial software. The program
is designed for UNIX machines, but I do run it under cygwin on my
Windows XP machine. Cygwin is a quasi-UNIX emulator for Windows, and
the install is involved. On the plus side, UNCERT and cygwin are
all freeware / open source, and despite what my web site says, a third
party commercial ($) X-Server is no longer needed (cygwin's X-server has
improved over the years).

Does anyone know of a program that does kriging, but allows for 'walls'
such as a shoreline or faults? ie. data points on one side of the 'wall'
will not influence what is interpolated from data on the other side.
I've checked into ESRI and Surfer, neither will allow you to have
'faults' or 'walls' with their kriging program. Thanks for your input!
