I've created a bug with a couple of subtasks identifying the issues
I've found so far for building/running on windows. See
https://issues.apache.org/jira/browse/AIRAVATA-370

In terms of priority I believe it makes sense to ensure that windows
users can build and run the project. There are lots of them out there.
Personally I see no problem with requiring them to install Cygwin
first, although long term it would be great to remove this
requirement.

I hope to find the time to make this work but feel free to lower the
priority of these issues.
