I think I answered my own question - but for those of you with the same issue:
If you are dynamically loading controls into a parent control at runtime, and those controls need to use the RegisterTypeForAjax method, you need to load the controls in the Init event of the parent control. Easy enough to figure out but sometimes simple things are overlooked (especially when you are frustrated!).
