Removing .NET 1.1 isn't a good idea - you may need it for some old stuffs without having to convert to .NET 2.0.
Your problem is that you have to change the way IIS recognize your web app. to be an .NET 2.0 app.
In IIS, just go to the properties page of your virtual folder and there would be an ASP .NET tab out there. Then change the ASP.NET version to 2.0.x in the version selecting combo box.
The path in IIS can be like this:
IIS/Local computer/Web sites/Default Web site/[Your virtual diriectory alias] ->right click->properties
