This one should not be ticked: The help tells: # This option allows to rebuild the Makefile after # customizing the base system build scripts. # # See README.CUSTOM for more info about this feature. That is, it can only be used when the build scripts have already been created. Actually, it is incompatible with "General Settings->Rebuild files", and maybe this should be enforced in Config.in... Anyway, not ticking "Rebuild the Makefile (see help)" should solve your problem.
