Well, both are correct these days. In my opinion, the diacritical marks (e.g.
the umlaut, tilde, etc.) are usually added when one wants to show off his or her
ability to add an unusual character to a document. It should never be considered
incorrect to leave the umlaut off of the word "naive" in English. However, if
someone has already decided that it is preferable to add the umlaut, that is
correct as well. 

It would probably be easiest, in this case, to add naïve (with the dots) to the
dictionary. My reasoning is that it's easier to remove the umlaut for users who
don't want it than it is for users who do want it to figure out how to enter 
one.
