I can't reproduce your problem with OOo2.0.1rc5 on WinXP SP2.
what I did:
Opened a new writer document
Insert > Header > Default
Write "Template 1" in header
File > Template > Save
Write "Template" on "New Template" field
Click Ok
I change the text in header to "Template 2"
File > Template > Save
Write "Template" on "New Template" field
Choose "yes"
Close the document
Ctrl+N
Here the new document comes with the text "Template 2" in header.
And I can see only one file in my OOo2's application data folder.
Can you, please, test with latest version ?
I'm not sure, but your previous template is 1.x.x version ?
