I have spent the last two days trying to isolate the case. For some reason the documents that used to become corrupted after reopening now behave correctly... They still contain the garbled X-references, of course, but now when I insert a new one, it does not become corrupted after reopening. :?

If you can keep the bug open/frozen/on hold/whatever for some time, please do; I will try to catch some case when this behaviour will be reproducible - perhaps copy/pasting multiple graphs, opening several docs concurrently etc. will turn out to had affected the case.
