This happens only if the paragraph style of the paragraphs to which the shapes and lines are anchored has extra space above or below the paragraph. This is very annoying when drawing lines to connect the shapes. The visual feedback during the edition of the lines is then of course of no use, since the lines end up a few pixels lower. Try to add a few lines between the two rectangles in the attached document.
