I either don't think we should do this for 2 reasons:

1) While User infos are part of the document properties, the comments are part
of the content and the name of who made the changes is part of the collaboration
function.

Compare with Insert - Fields - Author: if one of those fields is in a document,
unchecking "Apply user data" won't empty this field. 

While working together, the names and comments should show. While publishing, I
assume the document is final so all comments can be deleted.

If you use a collaboration function but want - for whatever reason... - to stay
anonymous, Change your user data in the options before creating the document.

2) It will be hard to make clear to the user that unchecking "Apply user data"
in the Properties dialog erases all user data in the document comments.
