vanilla OOo doesn't default to Bitstream Vera-Family as fonts for a formula (and
never did). So either you're using a modified version of OOo or imported these
settings from an earlier modified version of OOo or you did change the default
fonts yourself. It defines TimesNewRoman. For this fonts OOo can fallback to a
variety of different fonts.

-> Not an issue for the formula-display in the document. (Modified setup,
nothing that can be fixed by OOo) Just set the fonts to ones that suit your
needs and then choose "Default" and the settings will be used for new formulas.

Remains the problem with the command-windows:
I still think that you're missing a suitable font. (and regarding the comment
"OOo should ship a suitable font" - just name one that allows unlimited
redistribution so that it can be integrated into OOo)

Go to Tools|Options -> OpenOffice.org -> Font-Replacement and replace "Courier
New" by "any other font that contains more characters" and check "[x] screen"
(if you have a font installed that is named "Courier New", make sure to check
"[x] always" as well)
