Writer, and possibly other components, ignores the setting for "Printing sets
'Document Modified' status" when a document is sent to a printer other than the
default printer.  I have observed this behavior in Win98SE and SuSE9.x/KDE/CUPS.

In my LAN configuration, one printer is connected to a printer port on the
router/switch.  The other has its own network (tcp/ip) interface.  I make this
distinction because the behavior may not be exhibited with shared printers
connected to the computer printer ports.  Near each printer are similarly
configured PCs.  The default printer setups normally point to the printer
physically closest to each PC.

It doesn't matter which computer or printer is being used or which printer is
selected to be "default" for either computer.  When the document is printed to
the "default" printer, operation follows the setting in Tools>Options>General. 
When a document is sent to the "other" (non-default) printer, the document
modified status is always set and the warning message pops up when closing the 
file.
