Have you tried customizing the ticket tracker tool? It is very customizable, and the milestone field may be useful for iterations. For example, individual milestones show the # of tickets completed and the Edit Milestones page shows the progress for all the milestones at once. However, there's not really a way to have separate types of tickets, like tasks and stories, and connect them. Nor much built-in reporting, especially if you use a separate custom field like hours or points to track time.
