You didn't make a mistake. These are expected to be created by hand.
The Amanda user typically does not have sufficient permissions to create
them for you. Make sure they are owned by the Amanda user and have read,
write and execute permissions enabled. Or keep running amcheck until
it stops whining :-).

The gnutar-lists directory keeps track of what has been backed up so
GNU tar can do an incremental on the next run. It has nothing to do
with exclusions and should be left completely alone after you create
the base directory.
Exclusions are, I think, documented in the GNU tar "info" file. Make sure
you read it very, very carefully and do a lot of testing. It does not
work like most people (including myself) expect, and typically causes
a lot of problems. I have a test script at:
