One would think this would only happen under two circumstances. One
would be if spamassassin is not installed (or at least cannot be
found in the path), or @bypass_spam_checks_maps = (1); is enabled.

Look for another entry of @bypass_spam_checks in amavisd.conf.
Try running a spamassassin command outside of amavisd-new, e.g.:
su - vscan -c 'spamassassin --lint -D'
or
spamassassin -V

I suppose it is also possible that you have more than one amavisd-new
installation, and you are modifying a copy of amavisd.conf that is not
being used by the copy of amavisd you are running.
