No need to go the long way.

You can covert MyISAM to InnoDB table with a SQL command:
  ALTER TABLE ... ENGINE=INNODB

See MySQL documentation for details.

Yes, it doesn't hurt to do REPAIR on busy MyISAM tables
every once in a while, especially before a conversion.
And OPTIMIZE TABLE may be useful too:

$ mysql sa
REPAIR TABLE   bayes_expire, bayes_seen, bayes_token, awl;
OPTIMIZE TABLE bayes_expire, bayes_seen, bayes_token, awl;
