I think in general each new (semi-major) release of SA is a little slower than the last, so if nothing else were to change, I think this would make matters slightly worse. I think 3.1.x does a much better job at stopping spam however. I assume your system is tuned to the optimum number of $max_servers? What is the average load and available ram situation like? How many $max_servers are you running? Did you ever move Bayes to MySQL (not that you have the extra memory needed to run it at this point)?
