This is probably unrelated to Net::Server. Must be something weird with a pipe to a subprocess running file(1) utility. Are you running amavisd chrooted? Does file(1) utility work if you invoke it from a command line as user amavis (vscan)? Show amavisd logging a log level 5 (or: amavisd debug) just prior to this logged error.
