That is a SA question, amavisd-new lets SA use its default directories
for all (LOCAL_STATE_DIR, PREFIX, DEF_RULES_DIR, LOCAL_RULES_DIR).

It is normal that all *.cf files in LOCAL_RULES_DIR are read by SA
(/usr/local/etc/mail/spamassassin or /etc/mail/spamassassin),
and it is normal that baseline rules are not in that directory.

SA doesn't care what configuration does rules_du_jour.sh use.
It is your duty to make rdj and SA work on the same/appropriate
directories.

(or maybe I do not undestrand your question)
