When testing SA from a command line, always do it as user vscan (amavisd),
e.g.:
# su vscan -c 'spamassassin --lint'

There isn't any NoMailAudit.pm in SA 3.1.7, it was used by older SA versions.
Looks like you have two versions of SA installed on your system.
