That's the best bet. The big reason for Debian/Ubuntu doing it that way is so, when you upgrade the package, your local changes don't get clobbered. It's also a good idea to read through all the defaults that Debian provides. There are some gotchas with some of their default entries. Not that I can remember them off hand. (err: host jon OOM pid 0) In my case, I copied 15-av_scanners.conf to 45-av_scanners.conf and updated that one. If Debian/Ubuntu updates 15-av_scanners, all my edits are preserved and I have the distribution version there as well.
