Hi Andrew: You must specify which version of the GPL. Under GPLv2 you need to concern yourself with the infectious "copyleft" provision in Section 2B, if you need to protect your application's trade secrets. Basically you can't. Anything you add or change that you make public in one form or another must be disclosed to anyone who asks.
GPLv3 is worse. Its terms provide that the owner (the FSF) can change the license terms ex post facto, and if you disagree or cannot comply, then you have no choice but to gather up all the stuff that you published previously and stop using it. This of course, is completely unworkable. I'm not a lawyer. I'm a professional developer. If this is a concern for you then you should bring this up with your own lawyers.
