I am doing that right now. You don't even need to install a 2nd copy; just run it a 2nd time and you will get a 2nd instance. I do what you say, I have an end of day that I get from yahoo that I do some scans on while I have an esignal real time version running an AA scan from time to time.
There are only 2 things to watch for that I noticed. First, if you use AmiQuote to download it will download to the first running instance of AmiBroker. Therefore if you forget one day and start your esignal first I've had situations where I screwed up my intraday database and had to rebuild it. I suggested they allow you to point to a specific database for end of day downloads to help you avoid that mistake but they indicated they would not make that change. It's easy to make this mistake so just be careful if you download into end of day. Second, at one point I had a problem changing indicators and/or layouts in one version while running things in another version. I know they made some changes to deal w/ that but I don't know if these issues were completely resolved. Overall, though, it has worked well for me.
