What major issue ? - I don't see any major issue - all annotations remain there untouched in charts were you plotted them.
If you created NEW chart - then there are no annotations because annotations are PER CHART ID (see parameters window). It does not really matter if you insert the same formula. By inserting the same formula you are creating completely NEW chart that has independent annotations. Annotations are NOT per formula. They are per-chart. This way you can have 2 price charts using the same formula but having DIFFERENT annotations. This is a FEATURE, not "issue". It was ALWAYS like that. One year ago, two years ago, three years ago - the same. Nothing changed and there is no major issue at all. Contact support if you need more explanation. So it saves to most recently LOADED (i.e. current) layout, not to the one that you have "selected". To save to "selected" layout you need to use RIGHT mouse button click and then save.
