I use AutoVer for automatically saving all my very, very frequent changes to
.afl files and the like.
I've been looking for AutoVer's functionality for many years.  Just found it
last week.  Love it, and its free.

As for your problem, you might try just a subset to figure out what is going
on.  For example, do the following work in Exclude Folders? (might be faster
to set up, for testing, a small folder\sub-folder\ set than to watch it try
to backup all of your data sets for each test).

\onefolder\;\onemore
\onefolder\; \onemore
\onefolder\;\onemore\
\onefolder\; \onemore\
\onefolder\;\onemore\;\andanother
\onefolder\; \onemore\; \andanother\
\one*\
\one*\; \andanother

You see where I'm going with this.

Specifically I use AutoVer to keep a copy of my 'custom' folder on a remote
storage location via DropBox (which is awesome in case you haven't tried
it)...
