I found also another issue when running 2 instances of AB, even if each ran on a different database: Amiquote will not update correctly. I had this issue when trying to update finam forex data EOD on one instance while another instance was running on IB intraday database: amiquote would not update the forex database; I scratched my hair for weeks trying to find a solution, sent support request (but without mentioning the 2 instances running together, so Marcin couldn't help) and finally discovered that I just had to close any other instance if I ran Amiquote. Since then it works like a charm.
