The idea has been thought of.  A lot of work to implement it.

Work with a different config file for the current situation.  See below for
a slight explaination.  See the config or type 'AmIRC ?' in a shell window.

The prefs section could be very confuing if this was not implmented properly
or even always confusing.  if you have that many favourite channels, then
maybe you might want to look at alternative config files.  Like that you
can have very specific settings for each server.  Not much HD space and
easily set up. (Arguements or ToolTypes)

There is a channels to join.  you can put multiple entries in there. 
Separate them by a ,

EG:
#Channel1,#Channel2,#Channel3,#etc

That is there.  Right mouse button over the channel name when joined, and
enable conference mode.
