Hi Robert, You can use the FUNcube dashboard, located at http://funcube.org.uk/working-documents/funcube-telemetry-dashboard/together with your favorite satellite tracking application for controlling rotators (if any). You do not need any other application to control the dongle but the dashboard, but may find it useful to see a waterfall plot with for instance SDR# (http://sdrsharp.com/)
The dashboard does not take exclusive control over the dongle, so you may use other applications to tune it.
