It will only produce one outfile regardless of the number of cfg files
read "each time it runs" - if you specify multiple cfg files at once,
you'll get just one report. But, just as Webtrends or Mediahouse compute
the reports for DomainA separately from the reports for DomainB, you run
Analog against DomainA's logs when you want to generate the report for
DomainA and then you run it against DomainB's logs when you want to
generate the report for DomainB.

My personal recommendation is to stop reading the documentation and just
open a command prompt and start using Analog :-). It should very quickly
become apparent what you can do with it, wrt creating separate output
files. Note that command line arguments are case sensitive, and just
enter the following command:

analog logfile.log +Oreport1.htm
analog logfile.log +Oreport2.htm

where logfile.log is the sample logfile that ships with Analog. You'll
get two reports.
