It shouldn't make any difference where you put the BROWEXCLUDE commands - by and large, the only analog.cfg settings that are location dependent are LOGFORMAT commands, which must come before the LOGFILE commands that they refer to.
If you have a BROWEXCLUDE command, and still see a matching browser string in your Browser Report, I'd suggest putting together a short (3 or 4 line) test logfile that includes that Browser String, and try to replicate the problem. If you can replicate it, post your test files here.
