Is there a simple way to generate a "file X was download Y times"
report that is broken out by date? Ideally it would show how many
times a file is downloaded each day. I know this can be done by
running Analog once per day, but I have a whole year's worth of data
to process.

One run, one report. If you just FILEINCLUDE a single file, then the Daily Report will show the daily downloads for that single file, but you can't get "single file results" from a mutiple file run.
