I don't think its too much effort to build a slightly different APK for
different app stores. I would do that anyway to help me trace the APK should
it get copied around etc.

I apply all my updates to the Android Market and then periodically (when
releases are considered stable) publish slightly modified APKs to a select
few 3rd party app stores.
