I've taken to adding the following Ant task to my build.xml files:
<target name="clean">
<delete includeemptydirs="true">
<fileset dir="bin" includes="**/*"/>
</delete>
<delete includeemptydirs="true">
<fileset dir="gen" includes="**/*"/>
</delete>
</target>
Crude, but effective.
