A "refresh" of your dependent project should suffice, rather than a full clean, but it's still a pain. AFAIK this is one of the problems with linked src in Eclipse, and that's what the library projects essentially are.
Concerning the .svn checkins, I'd expect that you'd ignore all of bin and gen and the other artifact directories.
