You need to change the phone's USB connection mode, so that it doesn't present its memory card to Windows as a flash drive.
This is device-specific, with one thing in common: there should be a status bar icon (on the phone) when it's connected to your computer over USB.
Pull down the notification area, there will be something like "Choose USB connection mode" or just "USB connection", and choose a mode that does not mount the memory card as a drive in Windows.
The modes are device-specific, so experiment a little. On my Motorola Milestone, I use "Portal & Tools".
