I tried removing all the libraries and adding them again. This resulted in a slightly different error message:
Project 'myProject' is missing the required source folder: 'offendingLibrary'. Where offending library is the same one as before. I think this may be a problem in the setup of the library project but I'm not sure where to look for more info.
