Try deleting all GroupMembership<http://developer.android.com/reference/android/provider/ContactsContract.CommonDataKinds.GroupMembership.html>records for that contact. I don't think there is a group for "no group assigned". It's more the absence of group memberships that makes a contact not assigned to any group.
