Yeah. I have seen this! Would a wakeful broadcast receiver work? I haven't tried it but I think it should work. Just like how GCMReceivers work when the app has been removed from recent apps.
I tried force stopping Whatsapp from Settings>Apps>Whatsapp>Force Stop and my whatsapp stopped receiving messages till I opened it again.
