It sounds like your problem to me. I am doing similar filtering via a web service (10K records on remote database) and have some latency associated with the network, but I'm talking a second or two, at the most, not minutes.
I think you should take a look at how you are doing things to make sure there isn't something silly going on. It happens all the time.
