Just a small terminology clarification ---- BKS refers to the Bouncy Castle keystore format, rather than the type of certificate (which will always be an X509 certificate).
The keystore is the container in which certificates and keys are stored. I'm not sure why both Sun and Bouncy Castle created their own keystore format. But since the keystore is private, ignoring standards is just an inconvenience. The certificate has to be standard, however.
