Why don't you try out the GMail application. It works great! I am using it as a workaround for the Mail app until it is fixed. I check all my POP3 email from GMail and then seperate it by Labels. When it shows up in my Inbox it is tagged by which account it came from. I even set it up so that I can reply from the account that received the mail. It looks transparent to the receiver and they would never know I route all my email through GMail. Check out the Settings in GMail. That's where all the magic occurs.
I love my G1 and wouldn't trade it for any other phone. I used to have a Blackberry and find my G1 far superior.
