Have you looked at commercial solutions to do this? Mocana has secure 
container / app wrapper tools exactly for protecting APKs which are already 
signed/built. The Mocana tools are available directly from that company, 
and also embedded in several enterprise mobile app stores and MDM products. 
Good also has a competing capability.
