If an association exists more than once between two entities, it's either a design bug (like one deleted the association in the diagram only and added the association again later on) or there is a reason for it in which case the association ends should have meaningful names so one could distinguish between them. Just numbering the ends would imho lead to nasty and difficult to find bugs in the generated application. I'm quite happy with the validation errors, they helped me many times in keeping my model clean.
