are you using the AndroMDA EJB cartridge ? in that case you will need to visit http://xdoclet.sourceforge.net, because it is not the cartridge generating the xml files (deployment descriptors), but it is the XDoclet framework that handles that.
to answer your question, for example the JBoss deployment descriptors can be generated in the encoding of your choice (in fact it works for all app servers), default is UTF-8
