I've not tried using bootswatch with ui-bootstrap directly, but I have used
them separately on different projects.

Have you tried just replacing your bootstrap.css file with the relevant
templated bootstrap.css? Pick a color scheme you like and use that version
of bootstrap instead. Even money says it should Just Work, b/c the
ui.bootstrap stuff doesn't define any CSS, just behaviors.
